perf(fmi): take the seeding walks' first steps from a jump table - #672
Every SMEM forward walk and every re-seeding (bwtSeed) walk starts from a 1-base interval and extends it one base at a time through the FM index, so the first steps of all walks compute the intervals of the same few short strings over and over. This PR builds those intervals once, at index load, into a jump table, and the walks take their first steps from the table instead. Output is byte-identical.
Table. For every string of 1 to D bases (D = 10 by default) the table holds its bidirectional interval (k, l, s), one level per length, indexed by the string's 2-bit code. Level 1 is the walks' own 1-base interval, and each child is computed from its parent exactly as the walk's forward step computes it (swap k/l, backwardExt with 3 - c, swap back), so every entry is the interval a walk reaches by stepping, including strings with s == 0 and intervals that hold the sentinel row. At depth 10 it is 33.6 MB (24-byte entries). load_index builds it, multi-threaded with the index-load threads, after the disk load or a shared-memory attach. The table is process-private and not part of the staged segment, so every process builds its own, including shm-attached ones. The fmi_seed_api facade skips it (load_index(..., build_seed_jump=false)). A table that cannot be allocated is reported, and seeding then runs without it.
bwtSeed walks. A walk cannot stop before length minSeedLen except at an N or the read end. So when read[x .. x + jd) is all ACGT, a walk jumps from its first base straight to length jd = min(D, minSeedLen - 1). The entry is planned and prefetched when the walk starts and read on the slot's next visit. When the run is cut short by an N or the read end, the walk steps as before.
SMEM forward walks.ls_init_slot plans the longest ACGT run up to D and prefetches its entries. On the slot's first visit (PH_FWD_TABLE, ls_advance_forward_table) the walk takes depths 2 through the end of that run from the table. Each depth gets the forward step's own prev[] entry, its s < min_intv exit, and the unique-match hand-off to perf(fmi): compare unique matches with the text and keep their position for SA lookup #670's text compare, so the walk's emitted SMEMs and its query_pos write-back are unchanged.
Knob.BWA3_BWTSEED_JUMP sets the depth for all three seeding passes: the first- and second-pass SMEM walks as well as the third-pass bwtSeed walks. 0 builds no table, and 2–12 sets the depth (537 MB at 12). An unset or empty value keeps the default, as for the repo's other integer knobs; any other value is reported to stderr and the default is used. Output is identical at every value. It is documented in the performance page, with the measured gain and RSS cost below.
Correctness
Table oracle. A new seed_jump_table_test checks every entry of every level against the walk stepped from the 1-base interval. It does so at depths 2, 3, 4 and 5 (both sides of the builder's serial 3-base prefix) and at 10, with 1 to 100 builder threads (more than the 64 prefixes the parallel levels are split by). Mutations that skip one prefix's subtree or drop the serial build's last level are caught.
Independent oracle. At depths 2–4 the same test checks every entry's s against a brute-force occurrence count in the index text (the .pac forward strand plus its reverse complement), and k and l against a naive suffix array of that text, so it does not rely on backwardExt. Dropping backwardExt's sentinel-row correction fails these cases while the stepped-walk cases still pass.
The table is used. The test also replaces the table's entries with other valid intervals and requires both lockstep drivers' output to change at the default depth, so a change that stopped planning jumps fails it. Disabling the SMEM planning in ls_init_slot, or the bwtSeed jump, each fails its case.
Knob and loaders. It checks the depth that unset, empty, 0, in-range, malformed and out-of-range BWA3_BWTSEED_JUMP values select; the build_seed_jump=false opt-out through load_index and through fmi_seed_open; that an index attached from a packed shared-memory segment builds a table byte-equal to the disk load's; and, where the host can stage phiX in shared memory, that load_index's shm-attach path builds the table and honours the opt-out (also through fmi_seed_open). Like the repo's other shm tests, that last part drops any staged index before and after.
Parity. The SMEM and bwtSeed lockstep parity tests compare the lockstep drivers, which use the table, with the scalar drivers, which do not. Two new cases cover the jump's edges. One uses reads of 1 to 14 bases and a 14-base read with an N at each position, with SMEM walks from every start at min_intv 1, 4 and 30. The other runs bwtSeed at minSeedLen 2 to 13, which covers the case with no jump (jd < 2) and every cap up to past the default depth. test/run_unit_tests.sh reruns both parity tests at depths 0, 2, 3 and 12, and with 1, 13 and abc (reported, default used). Each run must give the same per-case results, including seed and SMEM counts, as the default depth.
Test suites. Unit suite 568/568; test/run_unit_tests.sh passes (SMEM lockstep parity 32/32, bwtSeed lockstep parity 26/26, seed jump table 37/37, SA resolve and sentinel parity), natively on arm64. On an x86-64 build at the AVX2 tier, the same three tests, the SA sentinel parity test and both backwardExt parity tests also pass, and both parity tests match the default depth at depths 0, 2, 3 and 12. x86 compile checks pass at -mavx2 and -mavx512f -mavx512bw.
End to end. SE, PE and long-read runs with default options, -d 70, -w 30 and --compat=bwa-mem2, plus PE at BWA3_BWTSEED_JUMP=0, 2 and 12, are byte-identical to main (excluding @PG) on arm64 and on an x86 AVX2 build.
Timing runs. SAM output was identical to main on every timing run on all three hosts.

Whole aligner, mem -t 16 on a 5M-pair WGS slice (HG00096, 2x150, hg38), clang 19.1.7, index in shared memory (so the table build after the attach is inside every run), 6 interleaved reps per build in a seeded shuffled order on the same host. This change was measured on its own against main. Figures are the paired per-rep delta vs main (median, bootstrap 95% CI).

Peak RSS varies run to run by more than the table's size. The paired median change on the 200k runs was +26 MB to +44 MB, in line with the 33.6 MB table.
The table stores only intervals (33.6 MB at the default depth), and the walks read it from the lockstep pass with its entries prefetched.
Stack
This is the second PR of a stacked series that reworks SMEM seeding and SA lookup. It is based on #670 and should be reviewed after it; its SMEM table walk hands unique matches to #670's text compare. Later PRs in the series build on the table walk.
Split out of #656, thanks to @jmschrei for the original work.
Summary by CodeRabbit
Performance
Lockstep seed searches can use an optional jump table while producing byte-identical results. The default depth is 10; building the table increases peak memory use by approximately 26–44 MB on short runs.
Set BWA3_BWTSEED_JUMP=0 to disable the table, or use a value from 2 to 12 to choose its depth. Unset or empty values use the default; invalid values produce a warning and fall back to depth 10.

Walkthrough
The change adds an optional process-private FM-index seed-jump table. Index loading builds it by default, and lockstep SMEM and bwtSeed walks use it for eligible initial extensions. bwtSeed walks also stop starting at the read-end bound. The change adds configuration, tests, and performance documentation.

SMEM and bwtSeed walk integration src/FMI_search.h, src/FMI_search.cpp
Lockstep SMEM and bwtSeed walks use table intervals for eligible initial extensions. The bwtSeed jump depth is capped at minSeedLen - 1. Scalar and lockstep bwtSeed walks use the read-end start bound.
Tests compare table intervals with stepped walks and a text oracle, check scalar and lockstep parity, and compare bwtSeed output with a reference walk. They also exercise configuration and loading paths. CI runs the bwtSeed parity test with AddressSanitizer. Documentation reports memory use and benchmark results.

Full details: Equivalence Contract Updated
Explanation
The diff changes FMI seeding and SMEM generation, so output-equivalence evidence is relevant because seed selection can affect downstream records. The PR description explicitly states that output is byte-identical and explains verification through scalar/lockstep parity, an independent reference walk, table oracles, and comparisons across jump depths. No equivalence.md, correctness.md, or features.md update is present, but the explicit unchanged-output statement satisfies the contract.

The new _mm_malloc, _mm_free, and _mm_prefetch uses in src/FMI_search.cpp are supported on x86 by <immintrin.h> and on ARM by the existing simd_compat.h mappings. The jump-table logic is scalar and uses no hardcoded SIMD lane count.

We couldn't verify this from the code. It is shown for review, not as a verified issue.
The invalid-value diagnostic check pipes the full captured output into grep -qF while the runner uses pipefail. Because the diagnostic is emitted during index loading, an early grep match may close the pipe before printf finishes.
A successful parity run is reported as missing its diagnostic when printf receives SIGPIPE.
This can occur when: A parity test emits more than a pipe buffer of output after its early invalid-value diagnostic.

The supplied CI diagnostic says the pinned shfmt check failed. The newly added shell block, including jump_case_lines, may be the formatting difference responsible; the diagnostic does not identify an exact offending line.
The PR's shell-lint job remains red if the reported difference is in this block.

Nitpick (same_smems): now also compares SMEM.info, so a changed tagged s == 1 coordinate fails the table-disabled assertion.
shm test: the shm-attach case no longer calls bwa_shm_destroy() when an index is already staged. It checks for the /bwactl registry first and skips if one exists, so cleanup only ever drops the fixture's own segment (also after a failed stage). Verified with phiX pre-staged: the case skips and the staged index survives.
Not changed: the unverified note about SIGPIPE on printf | grep -qF under pipefail. $OUT is a small captured string (case lines), written in one write() well under the pipe buffer before grep can exit, so the race does not occur here.

Assert jump-table dispatch only when the table is in use.
Case 13j reaches the jump path only when the table is usable. For minSeedLen 3 and above, with a depth of at least 2, bsd_init_slot plans a jump and the next bsd_advance_step call consumes it. The parity checks compare counts and SMEM fields only. A walk that skips the table therefore passes every check.
Add a per-call dispatch count to the lockstep driver. A process-global counter would race across threads. Check the count by configuration:
Table usable (non-null, depth ≥ 2) and minSeedLen ≥ 3: require a dispatch count above zero for Case 13j.
Table absent (BWA3_BWTSEED_JUMP=0, build_seed_jump=false, or allocation failure), or minSeedLen 2: require a dispatch count of zero, and keep the output parity checks.
The disabled configurations run in test/run_unit_tests.sh, so an unconditional nonzero assertion would fail there.

Review comment at @test/bwtseed_lockstep_parity_test.cpp around lines 189 - 190:
In the lockstep driver around the reference_bwtseed call, track jump-table
dispatches per call rather than with a process-global counter, and retain the
existing output parity checks. Require a positive dispatch count for Case 13j
only when the table is usable and minSeedLen is at least 3; require zero when
the table is absent or minSeedLen is 2.
Case 13r cannot detect removal of the x_end bound.
Case 13r checks only the emitted seeds against the unbounded reference. Walks that start at or after x_end emit nothing, so the output is identical with or without the bound in either driver. Removing x_end from the scalar loop or from the lockstep retirement check keeps every assertion passing. On long reads, the affected walks then run to the read end without changing the output. The existing checks catch a bound that is too small, but not one that is too large.
To cover the bound, assert the work per driver. No walk counter exists, so this needs a small test hook in both drivers that reports the start positions walked. A test can then assert that no walk starts at or after x_end.

Addressed in 6c7482b (the jump-table commit; #673's squash is now 021eda5 on top):
performance.md seed jump table: now states that only the lockstep drivers read the table, and that a build with lockstep disabled (SMEM_LOCKSTEP_N / BWTSEED_LOCKSTEP_N <= 1) still builds it but steps that pass's walks from the FM index.
run_unit_tests.sh depth sweep and invalid-value branches: every fail now prints the captured output first (and the default-depth "no case summary" branch prints DEF_OUT), matching the seed_jump_table_test branch.
Follow-up nitpicks from the latest review, not changed:
Jump-table dispatch count for Case 13j (bwtseed_lockstep_parity_test.cpp 189-190): the property is already enforced without adding a counter to the hot driver. seed_jump_table_test replaces the default-depth table's entries with other valid intervals and requires the bwtSeed (and SMEM) lockstep output to change, so a walk that skipped the table fails there. It also requires the BWA3_BWTSEED_JUMP=0 output to match the table's output.
Case 13r x_end bound: the bound affects performance only. Walks at or past x_end emit nothing, so removing it changes no output. Detecting that would need a walk-start hook in both production drivers' hot loops for a check with no output impact, which costs more than it buys. The checks that catch a bound set too small (a correctness risk) stay in place.

Every bwtSeed walk and every SMEM forward walk starts from a 1-base
interval and extends it one base at a time, so the first steps of all
walks repeat the same few strings' intervals.
Build a per-level interval table at index load: every string of length
1..D at its own level (D = 10 by default, 33.6 MB; 24-byte entries),
each child computed exactly as the walk's own forward step computes it
from its parent. load_index builds it, multi-threaded, after the disk
load or the shm attach: the table is process-private, so every process
builds its own. The fmi_seed_api facade skips it, and a table that
cannot be allocated is reported and seeding runs without it.
- bwtSeed walks: a walk cannot stop before length minSeedLen except at
an N or the read end, so when read[x .. x + jd) is ACGT a walk jumps
from its first base straight to length jd = min(D, minSeedLen - 1).
The entry is planned and prefetched when the walk starts and read on
the slot's next visit.
- SMEM forward walks: ls_init_slot plans the longest ACGT run up to D
and prefetches its entries; the slot's first visit (PH_FWD_TABLE,
ls_advance_forward_table) takes depths 2..run from the table, each
with the forward step's own prev[] entry and s < min_intv exit, so
the walk's emitted SMEMs are unchanged.
BWA3_BWTSEED_JUMP sets the depth for all three seeding passes, the
first- and second-pass SMEM walks as well as the bwtSeed walks (0
disables the table, 2..12; unset or empty means the default; any other
value, including one with a sign or spaces, is reported and the default
used). It is documented in the performance page, with the measured
gain. Output is byte-identical at every depth.
seed_jump_table_test checks every table entry against the stepped walk
at depths 2-5 and 10, on both sides of the builder's serial prefix and
at 1 to 100 builder threads (more than the 64 prefixes the build is
split by), and at depths 2-4 every entry's s, k and l against a
brute-force count and a naive suffix array of the index text. It checks
that both lockstep drivers read the table at the default depth (their
output changes when its entries are replaced by other valid intervals),
the depth each BWA3_BWTSEED_JUMP value selects, the
build_seed_jump=false opt-out on load_index and fmi_seed_open, an index
attached from a packed shm segment, and, where phiX can be staged in
shm, load_index's shm-attach path with and without the opt-out. The two
lockstep parity tests share one read set (seed_jump_test_util.h) and
gain cases with reads of 1-14 bases (also with an N at each position)
and, for bwtSeed, minSeedLen 2-13 around the jump depth.
run_unit_tests.sh runs both parity tests at depths 0, 2, 3 and 12 and
with malformed and out-of-range values, and requires the same per-case
results as the default depth.

A bwtSeed walk from x emits only at a step whose length n - m + 1 is at
least minSeedLen, and its longest step ends at the read's last base, so
a walk from x >= readlength - minSeedLen + 1 never emits, and neither
does any walk after it. Both bwtSeed drivers still walked those
positions, stepping each to an N or to the read's end.
Stop at that bound (x_end) instead: the scalar loop ends there, and the
lockstep slot retires as soon as its cursor reaches it, at init, at the
outer seek, or where a walk ends, including a walk that runs off the
read's end, which now retires at once instead of on the slot's next
visit. minSeedLen <= 1 keeps the read end as the bound. No emitted seed
changes, so output is byte-identical.
The scalar driver is the bwtSeed parity test's oracle and now carries
the same bound, so the test also checks both drivers against a copy of
the scalar walk without it, which walks every x to the read end. A
bound one base too early in both drivers passes the scalar-vs-lockstep
compare but fails 15 cases against that copy. A new case covers the
bound itself: reads of every length from 0 bases, copies with an N just
before, at and after the last start that can emit, and minSeedLen -1
to 20. It requires a seed from that last start to the read's last base.
The read-end case also gains max_intv 1 runs, where nothing emits, so
walks from below x_end at minSeedLen 10 and 20 take the seed jump and
run to the read end. CI now builds the parity test against the ASan
libbwa.a in the rebuild-variants job and runs it on the phiX fixture: a
bound that lets a walk start past the read (for example at minSeedLen 0
or 1) reads one byte beyond the encoded read but changes no output, so
only ASan can catch it.

Summary
Every SMEM forward walk and every re-seeding (bwtSeed) walk starts from a 1-base interval and extends it one base at a time through the FM index, so the first steps of all walks compute the intervals of the same few short strings over and over. This PR builds those intervals once, at index load, into a jump table, and the walks take their first steps from the table instead. Output is byte-identical.
(k, l, s), one level per length, indexed by the string's 2-bit code. Level 1 is the walks' own 1-base interval, and each child is computed from its parent exactly as the walk's forward step computes it (swapk/l,backwardExtwith3 - c, swap back), so every entry is the interval a walk reaches by stepping, including strings withs == 0and intervals that hold the sentinel row. At depth 10 it is 33.6 MB (24-byte entries).load_indexbuilds it, multi-threaded with the index-load threads, after the disk load or a shared-memory attach. The table is process-private and not part of the staged segment, so every process builds its own, including shm-attached ones. Thefmi_seed_apifacade skips it (load_index(..., build_seed_jump=false)). A table that cannot be allocated is reported, and seeding then runs without it.minSeedLenexcept at anNor the read end. So whenread[x .. x + jd)is all ACGT, a walk jumps from its first base straight to lengthjd = min(D, minSeedLen - 1). The entry is planned and prefetched when the walk starts and read on the slot's next visit. When the run is cut short by anNor the read end, the walk steps as before.ls_init_slotplans the longest ACGT run up to D and prefetches its entries. On the slot's first visit (PH_FWD_TABLE,ls_advance_forward_table) the walk takes depths 2 through the end of that run from the table. Each depth gets the forward step's ownprev[]entry, itss < min_intvexit, and the unique-match hand-off to perf(fmi): compare unique matches with the text and keep their position for SA lookup #670's text compare, so the walk's emitted SMEMs and itsquery_poswrite-back are unchanged.BWA3_BWTSEED_JUMPsets the depth for all three seeding passes: the first- and second-pass SMEM walks as well as the third-pass bwtSeed walks.0builds no table, and2–12sets the depth (537 MB at 12). An unset or empty value keeps the default, as for the repo's other integer knobs; any other value is reported to stderr and the default is used. Output is identical at every value. It is documented in the performance page, with the measured gain and RSS cost below.Correctness
seed_jump_table_testchecks every entry of every level against the walk stepped from the 1-base interval. It does so at depths 2, 3, 4 and 5 (both sides of the builder's serial 3-base prefix) and at 10, with 1 to 100 builder threads (more than the 64 prefixes the parallel levels are split by). Mutations that skip one prefix's subtree or drop the serial build's last level are caught.sagainst a brute-force occurrence count in the index text (the.pacforward strand plus its reverse complement), andkandlagainst a naive suffix array of that text, so it does not rely onbackwardExt. DroppingbackwardExt's sentinel-row correction fails these cases while the stepped-walk cases still pass.ls_init_slot, or the bwtSeed jump, each fails its case.0, in-range, malformed and out-of-rangeBWA3_BWTSEED_JUMPvalues select; thebuild_seed_jump=falseopt-out throughload_indexand throughfmi_seed_open; that an index attached from a packed shared-memory segment builds a table byte-equal to the disk load's; and, where the host can stage phiX in shared memory, thatload_index's shm-attach path builds the table and honours the opt-out (also throughfmi_seed_open). Like the repo's other shm tests, that last part drops any staged index before and after.Nat each position, with SMEM walks from every start atmin_intv1, 4 and 30. The other runs bwtSeed atminSeedLen2 to 13, which covers the case with no jump (jd < 2) and every cap up to past the default depth.test/run_unit_tests.shreruns both parity tests at depths 0, 2, 3 and 12, and with1,13andabc(reported, default used). Each run must give the same per-case results, including seed and SMEM counts, as the default depth.test/run_unit_tests.shpasses (SMEM lockstep parity 32/32, bwtSeed lockstep parity 26/26, seed jump table 37/37, SA resolve and sentinel parity), natively on arm64. On an x86-64 build at the AVX2 tier, the same three tests, the SA sentinel parity test and bothbackwardExtparity tests also pass, and both parity tests match the default depth at depths 0, 2, 3 and 12. x86 compile checks pass at-mavx2and-mavx512f -mavx512bw.-d 70,-w 30and--compat=bwa-mem2, plus PE atBWA3_BWTSEED_JUMP=0,2and12, are byte-identical tomain(excluding@PG) on arm64 and on an x86 AVX2 build.mainon every timing run on all three hosts.Timing
