Summary

Addresses three review comments left on #678 about seed jump table code that landed in #672 and #674: an unscoped byte-identity claim in performance.md, unchecked allocations in the lockstep parity tests, and a shm cleanup in seed_jump_table_test that could drop an index staged by another process. Test and doc changes only; the compiled library is unchanged.

Changes

  • docs/src/whats-different/performance.md: the BWA3_BWTSEED_JUMP=<n> row said output "is identical at every value" without saying what backs it. It now gives the design reason (the table only replaces a walk's first steps with a lookup of the interval those steps reach, so the walk resumes from the same interval and takes the same exits) and the evidence: whole-aligner byte identity was measured only between the default depth and no table (HG00096, hg38, on the three hosts and tiers in the section's table); the two lockstep parity tests run on phiX at every accepted depth; seed_jump_table_test checks every entry at depths 2–5 and 10; and CI runs that harness on Linux x86-64 (AVX2 build), Linux arm64 and macOS arm64 (NEON).
  • test/run_unit_tests.sh: the depth sweep for smem_lockstep_parity_test and bwtseed_lockstep_parity_test now covers every accepted depth (0 and 2–12) instead of 0, 2, 3 and 12. Every case compares the table-reading lockstep driver with the scalar driver field by field, and the per-case lines must match the default depth's. Each run takes well under a second on phiX; depth 12 builds a 537 MB table.
  • Lockstep parity tests: both run_case functions now NULL-check their output buffers (_mm_malloc) and per-read arrays (malloc), report [FAIL] <case>: allocation failed, free what was allocated and fail the case, matching the existing checks in those files. Allocations made outside a single case (encode_reads, the read strings of Cases 13, 13z and 14, and Case 9's buffers) go through a new alloc_or_exit helper in lockstep_parity_test_util.h that prints the same message and exits 1.
  • test/seed_jump_table_test.cpp: the shm-attach case cleaned up with bwa_shm_destroy(), which unlinks every staged index, the registry and its lock. An index another process staged between the case's "no registry" check and the cleanup would have been dropped too. A test-local drop_fixture_shm now takes the stager's registry lock (polled for up to 10 s, so a lock left behind by a crashed stager cannot hang the test) and reads /bwactl. It unlinks the fixture's segment, the registry and the lock (in bwa_shm_destroy's order) only when the registry holds the fixture alone, or no entry at all (an aborted stage's leftover). Otherwise it drops nothing and prints a [WARN] naming what is left and that bwa-mem3 shm -d removes it. With no registry it does nothing. It runs on both the success and the failed-stage paths. The one case it cannot tell apart, another process staging an index with the fixture's basename in that window, is noted in the comment.
  • src/bwa_shm.h / src/bwa_shm.cpp: BWA_SHM_LOCK_NAME moves into the header next to BWA_SHM_CTL_NAME, so the test uses the library's definition. shm_lock_destroy_test.cpp drops its duplicate #define. The disassembly of bwa_shm.o is identical before and after (arm64).

Validation

  • test/run_unit_tests.sh: ALL UNIT TESTS PASSED, including the new depth sweep (each of 0, 2–12 for both lockstep tests) and seed_jump_table_test (37 / 37).
  • Doctest unit suite: 622 / 622 test cases passed.
  • Direct runs: smem_lockstep_parity_test 56 / 56, bwtseed_lockstep_parity_test 95 / 95, seed_jump_table_test 37 / 37, with the shm-attach case run (phiX staged, attached, and cleaned up) on macOS arm64. No shm objects were left behind.
  • Cleanup branches, each exercised once by a temporary edit (reverted): a second registry entry added before cleanup drops nothing and warns; a lock held through the cleanup gives up after 10 s with a warning; a failed stage with no registry is a no-op.
  • Allocation checks, exercised once by a temporary edit (reverted): a NULL buffer in each run_case prints [FAIL] Case 1: two simple reads: allocation failed and that case fails (55 / 56, 94 / 95); a NULL in encode_reads prints [FAIL] encode_reads: allocation failed and the test exits 1.
  • test/regression/shell_lint.sh and test/regression/rescue_docs_lint.sh pass.

Summary by CodeRabbit

  • Documentation
    • Clarified that using the BWT seed-jump table preserves output identity, and distinguished measured byte-for-byte comparisons from parity checks across supported depths.
  • Tests
    • Expanded parity checks to cover every supported depth.
    • Improved test handling of allocation failures and cleanup of staged shared-memory fixtures, avoiding removal of unrelated registered indexes.

Follow-ups to review comments on the seed jump table code.

performance.md said BWA3_BWTSEED_JUMP output "is identical at every
value" without saying what backs that. The row now gives the design
reason (the table only replaces a walk's first steps with a lookup of
the interval those steps reach, so the walk resumes from the same
interval) and the evidence: whole-aligner byte identity was measured
only between the default depth and no table, the two lockstep parity
tests run on phiX at every accepted depth, and seed_jump_table_test
checks every entry at depths 2-5 and 10, in the CI rows that run the
unit harness. run_unit_tests.sh now sweeps every accepted depth (0 and
2-12) instead of 0, 2, 3 and 12, so the doc's "every depth" holds;
each run takes well under a second on phiX.

The lockstep parity tests used several allocations without a NULL
check. Both run_case functions now report "[FAIL] <case>: allocation
failed", free what they allocated and fail the case, as the existing
checks there do. Allocations made outside a single case (encode_reads,
the read strings of Cases 13, 13z and 14, Case 9's buffers) go through
a new alloc_or_exit helper that prints the same message and exits 1.

seed_jump_table_test's shm-attach case cleaned up with
bwa_shm_destroy, which unlinks every staged index, the registry and
its lock, so an index another process staged after the case's
"no registry" check would be dropped too. A test-local
drop_fixture_shm now takes the stager's lock (polled for up to 10 s,
so a lock left by a crashed stager cannot hang the test), reads the
registry, and unlinks the fixture's segment, the registry and the lock
only when the registry holds the fixture alone (or no entry, an
aborted stage's leftover); otherwise it drops nothing and warns that
`bwa-mem3 shm -d` removes what is left. With no registry it does
nothing. BWA_SHM_LOCK_NAME moves from bwa_shm.cpp to bwa_shm.h so the
test, and shm_lock_destroy_test, use the library's definition; the
compiled bwa_shm.o is unchanged.

Walkthrough

The changes expand BWT seed-depth parity tests, add allocation checks to parity tests, document the tested behavior, and make shared-memory fixture cleanup selective.

Changes

Parity tests

Layer / File(s) Summary
Parity test allocation handling
test/lockstep_parity_test_util.h, test/bwtseed_lockstep_parity_test.cpp, test/smem_lockstep_parity_test.cpp
The parity test utility reports allocation failures and handles empty read arrays. BWT and SMEM parity cases check allocations and use the helper for selected buffers.
BWT seed-depth coverage
test/run_unit_tests.sh, docs/src/whats-different/performance.md
The test script runs parity checks at every accepted depth. The performance documentation distinguishes those checks from whole-aligner byte-identity measurements and describes the table-entry tests and CI platforms.

Shared-memory fixture cleanup

Layer / File(s) Summary
Shared-memory lock name
src/bwa_shm.h, src/bwa_shm.cpp, test/shm_lock_destroy_test.cpp
The lock-name definition moves to the public header. The lock-destroy test uses that definition.
Selective fixture cleanup
test/seed_jump_table_test.cpp
The test reads the shared-memory registry and acquires the stager lock before cleanup. It removes the fixture segment, registry, and lock only when the registry is empty or lists only the fixture.

Estimated code review effort: 3 (Moderate) | ~25 minutes

Change: Other

Merge Risk: Low · up to 26d85

The changes are mergeable with bounded owner awareness: concurrent staging can leave the test fixture behind, and a later same-basename index can reuse incorrect contents. A unique fixture basename would avoid this narrow collision risk.

Leftover fixture segment can be reused by a later index with the same basename.

If another index is staged after the fixture and before drop_fixture_shm takes the lock, cleanup drops nothing and phix.fa stays staged. A later stage or attach with basename phix.fa then reuses that segment without a content check. Give the test fixture a basename that no user index uses.

Review comment at @test/seed_jump_table_test.cpp around lines 162 - 168:
Update the test fixture basename used by the staging and cleanup flow around
drop_fixture_shm to a unique test-only name rather than phix.fa, and ensure all
fixture references use that same basename.
Nitpick Cover the branch of dropfixtureshm that keeps another registered index.

578-578: 📐 Maintainability & Code Quality | 🔵 Trivial | ⚖️ Poor tradeoff

Cover the branch of drop_fixture_shm that keeps another registered index.

The attach case calls drop_fixture_shm at test/seed_jump_table_test.cpp:578 and :580. The preflight skip at lines 557-562 means the registry holds only the fixture when the helper runs. An unconditional bwa_shm_destroy leaves the same state, so the case passes under either implementation. No test reaches the branch that keeps a second registered index and warns. A regression that removes that branch would not fail the suite.

Suggested direction

Stage a second index with a different basename after the fixture stage. Generate it at runtime rather than committing one. Call drop_fixture_shm(prefix). Assert that the second registry entry and its segment remain. Then unstage the second index and the fixture, because the warn path drops nothing. Skip the case if the second index cannot be staged on the host.

Review comment at @test/seed_jump_table_test.cpp at line 578:
Extend the test coverage for drop_fixture_shm to exercise its branch that
preserves shared memory when another index is registered: stage a
runtime-generated second index with a distinct basename after the fixture, call
drop_fixture_shm, and assert the second registry entry and segment remain. If
staging the second index is unavailable on the host, skip this case; otherwise
unstage both indexes afterward because the warning path removes neither.

Treat an unreadable registry as unknown, not empty, in drop_fixture_shm.

When mmap fails on a registry that lists another index, read_shm_registry returns true with an empty list. drop_fixture_shm then takes its names.empty() branch and unlinks BWA_SHM_CTL_NAME and the lock. The other index's segment stays in shm but is no longer registered. Make the read return a distinct "unreadable" state, and have drop_fixture_shm warn and drop nothing in that case. Keep the fstat short-size branch as an empty registry, since ctl_walk reads it the same way.

Why the failure is reachable

ctl_walk in src/bwa_shm.cpp returns -1 when mmap fails. The test reader does not match that. It treats the failure as an empty registry. The test runs cleanup under the stager's lock, so concurrent stages are blocked during the read. The window is narrow: the load_index case only runs when no registry exists, so another process must stage an index between that check and cleanup.

Remove the lock unlink from drop_fixture_shm.

sem_unlink on BWA_SHM_LOCK_NAME lets a later stager create a second semaphore while an earlier stager still holds the first. Two stagers can then update the registry at once and overwrite each other's entry. Remove the call. The fixture then leaves the lock object in place, and bwa-mem3 shm -d removes it. Update the doc comment so it no longer says the fixture unlinks the lock.
