perf(fmi): reuse the SMEM pass's first walk for the bwtSeed pass - #674
The third seeding pass (bwtSeed) walks every read forward from x = 0, and the first SMEM pass has already taken that same walk: both start at base 0 and extend one base at a time with the same forward step, so the bwtSeed walk is a prefix of the SMEM pass's first walk (at min_intv 1 that walk goes on while s >= 1). This PR has the SMEM walk note where the bwtSeed walk stops, and the bwtSeed pass emits that seed and starts the read there instead of walking it again. Output is byte-identical.
Record (BsdFirstWalk). While the SMEM pass's first forward walk on a read is at or past step min_len - 1, it notes the first step whose interval falls below max_intv (the bwtSeed walk's stop, with its seed when s > 0). When the SMEM walk ends first (an N, the read's end, or s = 0), it works out where the bwtSeed walk ends from there: its s = 0 tail stops at the first N, at the first step at or past min_len - 1, or at the read's end. The unique-match text compare (perf(fmi): compare unique matches with the text and keep their position for SA lookup #670) and the jump-table steps (perf(fmi): take the seeding walks' first steps from a jump table #672) note the same steps as the base-at-a-time walk.
Use.bwtSeedStrategyAllPosOneThread_lockstep takes an optional hint. A read whose first walk was recorded emits its seed and starts at the recorded x; every later walk on the read is unchanged. A hint whose min_len or max_intv differs from the call's is ignored.
Scope. Lockstep drivers only. mem_collect_smem builds the hint only when the third pass runs (max_mem_intv > 0) with the lockstep bwtSeed driver; with BWA3_BWTSEED_LOCKSTEP=0 nothing is recorded and the scalar driver runs as before.
Memory. One 32-byte record per read of the worker's batch, in a per-thread buffer that is reused across batches (32 KB per thread at the 1024-read batch). On a 40k-pair PE run (-t 4, arm64), peak RSS against the parent commit moved by a paired median of +3.8 MB over 6 interleaved reps, inside the run-to-run spread of −7.0 to +6.5 MB on a ~200 MB peak; the buffers themselves are at most 128 KB there.
Correctness
Why it is exact. Up to the bwtSeed walk's stop, the two walks compute the same intervals from the same bases, so the recorded step, interval and next x are the ones the bwtSeed walk reaches itself. Records are marked unrecorded before the SMEM pass's first round and written only for walks from base 0 at min_intv 1; any record the SMEM pass leaves unwritten (a read starting with N, an exit that does not resolve it) falls back to walking the read from x = 0, so a missed record costs only the reuse.
The l field. A record whose SMEM walk ended in the unique-match text compare carries that walk's last forward-step l, as the SMEM pass's own text-compare SMEMs already do since perf(fmi): compare unique matches with the text and keep their position for SA lookup #670. Nothing reads l after seeding: SA lookup uses k and s, the per-read sort keys on (m, n), and the opt-in SMEM dedup compares (rid, m, n, k, s). Every emitted (rid, m, n, k, s) is unchanged, and the driver, record and lockstep-policy comments now state the contract that way rather than as byte-identical seed records.
Parity test. The bwtSeed lockstep parity test gains a case that runs the SMEM pass with a hint and then the lockstep bwtSeed driver with it, on phiX windows (forward and reverse-complemented, with Ns first, early, mid-read and last, a substitution, lengths around the seed length, substitutions and Ns just before, at and after base min_len - 1, reverse palindromes whose walk drops to s = 0 at that base without becoming unique, windows whose first 11 bases occur twice in the text so their record has s >= 2, non-matching prefixes, and the text's first and last bases), at max_intv 1, 5 and 20 and seed lengths 11 and 20. It also runs hints the call must ignore (a different min_len or max_intv, including one recorded at max_intv 20 and used at 1, where using it would emit seeds the scalar driver does not) and SMEM passes that must record nothing (min_intv 2, and a hint max_intv of 0). Each run checks that:
exactly the reads whose first base is ACGT are recorded (counted from the read strings);
the hinted SMEM pass's own output equals an unhinted run's in every field, info and l included;
the bwtSeed output matches the scalar driver and the test's independent copy of the scalar walk field by field. l is skipped only for a read's first seed taken from a record with s = 1, and only when the call used the hint; runs that reject the hint, and the scalar-vs-reference comparison, compare l in full.
A canary then shifts k in every recorded seed of each matched run and requires the lockstep output to change, so a bwtSeed pass that ignored the hint would fail the test. Each case runs in well under 100 ms on phiX. The two lockstep parity tests now share their read encoder, FASTA loader and reverse complement through a small test header (test/lockstep_parity_test_util.h).
Mutation check. Mutating each branch of the record and its use (an off-by-one in the noted step, the stop test, the s = 0 tail, the text-compare hand-off, the jump-table and base-at-a-time note sites, or the start the bwtSeed pass takes) makes the parity test fail (two of them only at jump depth 12, which test/run_unit_tests.sh also runs). So do mutants that disturb the SMEM pass from a record hook (shifting next_x, j or k), drop the max_intv match in the bwtSeed pass, drop the min_intv == 1 guard on recording (the bwtSeed output then loses seeds), stop recording on one exit path, or give a wrong l to a record with s >= 2. Dropping the max_intv >= 1 guard on recording is caught only by the record count: at max_intv 0 no walk can emit, so that guard cannot change any output.
Test suites. Unit suite 568/568, and test/run_unit_tests.sh passes natively on arm64 (bwtSeed lockstep parity 71/71 and SMEM lockstep parity 32/32, also at jump depths 0, 2, 3 and 12). On an x86-64 build at the AVX2 tier, the bwtSeed and SMEM lockstep parity tests pass at the same depths. x86 compile checks pass at -mavx2 and -mavx512f -mavx512bw.
End to end. These runs are byte-identical to main (excluding @PG) on arm64 and on an x86 AVX2 build, with the lockstep driver (the default) and with the scalar driver (BWA3_BWTSEED_LOCKSTEP=0): SE, PE and long-read runs with default options, -d 70, -w 30 and --compat=bwa-mem2, and PE with --ks-dedup=on/off, -k 10, -k 30, -y 1, -y 5 and BWA3_BWTSEED_JUMP=0/12.
Timing runs. SAM output was identical to main on every timing run on all three hosts.

Stack
This is the fourth PR of a stacked series that reworks SMEM seeding and SA lookup. It is based on #673 and should be reviewed after it: the record is noted from #670's text compare and #672's jump-table steps, and used next to #673's slot retirement. The next PR in the series drops the cross-slot T1 look-ahead from the seeding drivers.
Split out of #656, thanks to @jmschrei for the original work.
Summary by CodeRabbit
New Features
Lockstep seed processing can reuse progress from an earlier search pass when settings match, while preserving the order and content of emitted seeds.
Seed search now stops at the appropriate read-length boundary.
Documentation
Added guidance on lockstep and scalar seed-processing behavior, including how to select the scalar option and how output equivalence was checked.
The first lockstep SMEM pass now captures eligible BWT-seed walks. The third-pass lockstep driver can emit and resume from matching per-read records. The change also bounds BWT-seed walks at the read-end limit and adds parity tests and documentation.

Summary
Hint contract and pipeline wiring src/FMI_search.h, src/FMI_search.cpp, src/bwamem.cpp
The search methods accept a per-read first-walk hint. mem_collect_smem initializes a thread-local record cache under the configured lockstep conditions and passes the hint to the first SMEM pass and the third-pass lockstep BWT-seed driver.
SMEM first-walk recording src/FMI_search.cpp
The first lockstep SMEM round records eligible intervals and resume positions. It resolves pending records when walks stop or exit, then clears the hint for later rounds.
BWT-seed resume and read-end bounds src/FMI_search.cpp, src/lockstep_width.h, src/smem_dedup.cpp
The lockstep driver uses records when the hint parameters match, emits a recorded seed when its interval is positive, and resumes at the recorded position. The scalar and lockstep drivers bound their outer walks at the read-end limit.
Parity validation and supporting updates test/bwtseed_lockstep_parity_test.cpp, test/smem_lockstep_parity_test.cpp, test/lockstep_parity_test_util.h, test/Makefile, docs/src/whats-different/equivalence.md
The parity tests cover hinted and unhinted results, parameter mismatches, and recorded-seed cases. Shared test utilities replace duplicated helpers, and the documentation describes the handoff and reported seed-field equivalence.

Case 13h requires a loaded PAC and fails without one. No test runs the BsdFirstWalk hint on a textless index. The --meth seed index is textless (src/FMI_search.cpp:1022-1027). The hint setup in src/bwamem.cpp installs the hint without an s1_text_available() check. The hint records are written on the forward walk regardless of PAC (src/FMI_search.cpp:1697), so this path runs without a PAC and has no test.
Add a second run that reuses the same reads and scalar oracle on an index loaded with load_index(false). Check the recorded-count and canary expectations for that index separately. They were written for the PAC-loaded walk.

equivalence.md: new section "Third-pass seeding from the first SMEM walk" covering when the hint is used, the (rid, m, n, k, s) contract and the stale l, and the measured runs it was byte-identical on.
Canary: now tampers one recorded seed at a time and requires that read's own output to change (44-53 records per run, each checked).
Nitpick (textless Case 13h): every hint run now repeats on the index loaded with load_index(false), with its own record-count and canary checks; the test also fails if that index still reports s1_text_available. bwtSeed parity 95/95 at jump depths default, 0, 2, 3 and 12.

Narrow the canary and header contract to records with s > 0.
The Case 13h header says a bwtSeed pass that ignores any read's record would fail. The canary does not test records with s == 0. Those records emit no seed, and changing their k cannot change output. A pass that ignores them still matches the scalar oracle, so the stated guarantee is broader than the check. The comment can be narrowed without adding a check.

Rebased onto the updated perf/fmi-seed-jump-table (which now carries #673 squashed), so this PR is a single commit again. Review addressed in 6d5dc22:
equivalence.md (scalar driver wording): now says that with BWA3_BWTSEED_LOCKSTEP=0 the scalar driver emits the same seeds as before. The bwtseed_x_end loop bound is perf(fmi): retire a bwtSeed read once no later walk can emit #673's change and is in the base now; this PR does not touch the scalar driver.
equivalence.md (hosts and tier): the SE/PE/long-read result now names the hosts and data: an Apple M2 Max (arm64, NEON) and an x86-64 AVX2 build under Rosetta 2 on the same machine, clang 21, on a 10.6 Mb reference (E. coli K-12 MG1655 plus a 6 Mb chr22 slice) with 40,000 151 bp pairs and 8,000 long reads. It also separates the options run in all three modes from those run on PE only.
Case 13h record identity: each read's recorded state is now checked against whether it starts with ACGT, alongside the total, and the failure names the first read with the wrong state. I checked it by swapping the expectation of an ACGT-first and an N-first read (same total): the test fails on every recording run.
Follow-up (canary contract): the header and canary comments now say the check covers records with s > 0, and that records with s = 0 emit no seed. The commit message says the same.
Verification: unit tests 568/568, run_unit_tests.sh passes, bwtSeed parity 95/95, SMEM parity 32/32, seed jump table 37/37, shell lint clean. SAM output (excluding @PG) matched the base in 20 of 20 configurations on arm64, with both the lockstep and the scalar (BWA3_BWTSEED_LOCKSTEP=0) driver.

mem_collect_smem's bwtSeed pass walks every read from x = 0 with the
same forward extension the SMEM pass's first walk on that read already
took: both start at base 0 and step every base, so the bwtSeed walk is
a prefix of the SMEM walk (min_intv 1), which goes on while s >= 1.
Have the SMEM walk record where the bwtSeed walk stops (BsdFirstWalk):
the first step at or past min_len - 1 whose interval falls below
max_intv, or, when the SMEM walk stops first (an N, the read end, or
s = 0), where the bwtSeed walk would end from there. The bwtSeed pass
then emits that seed and starts the read at the recorded x instead of
walking it again. Records are per read (indexed by rid), marked
unrecorded before the SMEM pass's first round, and only written for
walks from base 0 at min_intv 1; a hint whose min_len or max_intv
differs from the bwtSeed call's is ignored. Lockstep drivers only. The
record buffer is per thread, 32 bytes per read of the batch.
A seed taken from a record whose walk ended in the unique-match text
compare carries that walk's last forward-step l, as the SMEM pass's own
text-compare SMEMs already do. Nothing reads l after seeding (SA
lookup uses k and s, the sort keys on rid, m and n, the opt-in dedup
compares rid, m, n, k and s), so the emitted (rid, m, n, k, s) and the
alignments are byte-identical. The driver and record docs say so.
The bwtSeed parity test gains Case 13h: phiX windows (forward and
reverse-complemented, with N's at several places, a substitution,
lengths around the seed length, substitutions and N's around base
min_len - 1, palindromes that drop to s = 0 there without becoming
unique, windows whose first 11 bases repeat in the text, and
non-matching prefixes) at max_intv 1/5/20 and seed lengths 11/20, plus
hints the call must ignore (a different min_len or max_intv, including
one recorded at max_intv 20 and used at 1, where it would emit seeds)
and SMEM passes that must record nothing (min_intv 2, hint max_intv 0).
Each run checks that every read starting with ACGT is recorded and no
other, that the hinted SMEM pass's output equals an unhinted run's in
every field, and that the bwtSeed output matches the scalar driver and
the test's reference walk field by field. l is skipped only for a
read's first seed taken from a record with s = 1 when the call used the
hint. A canary shifts k in one recorded seed (s > 0) at a time and
requires that read's lockstep output to change, so a bwtSeed pass that
ignored any such read's record would fail. Every run repeats on the
index loaded without its pac. The two lockstep parity tests now share their read
encoder, FASTA loader and reverse complement through a test header.

Add a test that detects a regression which ignores s = 0 records.
Records with s = 0 emit no seed, so the canary skips them (test/bwtseed_lockstep_parity_test.cpp:1139-1140). The parity check compares emitted seeds only. If the driver ignores these records and walks from x = 0, every check still passes, because the output matches the scalar output. The lost reuse then shows up only as repeated forward work on those reads.
The suite has no work counter or timing check. Output comparison also cannot observe the resume position for s = 0 records. Detecting this regression needs an observable that depends on that position.

Extend the lockstep parity test beyond emitted-seed comparison to observe the

Summary
The third seeding pass (bwtSeed) walks every read forward from
x = 0, and the first SMEM pass has already taken that same walk: both start at base 0 and extend one base at a time with the same forward step, so the bwtSeed walk is a prefix of the SMEM pass's first walk (atmin_intv1 that walk goes on whiles >= 1). This PR has the SMEM walk note where the bwtSeed walk stops, and the bwtSeed pass emits that seed and starts the read there instead of walking it again. Output is byte-identical.BsdFirstWalk). While the SMEM pass's first forward walk on a read is at or past stepmin_len - 1, it notes the first step whose interval falls belowmax_intv(the bwtSeed walk's stop, with its seed whens > 0). When the SMEM walk ends first (anN, the read's end, ors = 0), it works out where the bwtSeed walk ends from there: itss = 0tail stops at the firstN, at the first step at or pastmin_len - 1, or at the read's end. The unique-match text compare (perf(fmi): compare unique matches with the text and keep their position for SA lookup #670) and the jump-table steps (perf(fmi): take the seeding walks' first steps from a jump table #672) note the same steps as the base-at-a-time walk.bwtSeedStrategyAllPosOneThread_locksteptakes an optional hint. A read whose first walk was recorded emits its seed and starts at the recordedx; every later walk on the read is unchanged. A hint whosemin_lenormax_intvdiffers from the call's is ignored.mem_collect_smembuilds the hint only when the third pass runs (max_mem_intv > 0) with the lockstep bwtSeed driver; withBWA3_BWTSEED_LOCKSTEP=0nothing is recorded and the scalar driver runs as before.-t 4, arm64), peak RSS against the parent commit moved by a paired median of +3.8 MB over 6 interleaved reps, inside the run-to-run spread of −7.0 to +6.5 MB on a ~200 MB peak; the buffers themselves are at most 128 KB there.Correctness
Why it is exact. Up to the bwtSeed walk's stop, the two walks compute the same intervals from the same bases, so the recorded step, interval and next
xare the ones the bwtSeed walk reaches itself. Records are marked unrecorded before the SMEM pass's first round and written only for walks from base 0 atmin_intv1; any record the SMEM pass leaves unwritten (a read starting withN, an exit that does not resolve it) falls back to walking the read fromx = 0, so a missed record costs only the reuse. The
lfield. A record whose SMEM walk ended in the unique-match text compare carries that walk's last forward-stepl, as the SMEM pass's own text-compare SMEMs already do since perf(fmi): compare unique matches with the text and keep their position for SA lookup #670. Nothing readslafter seeding: SA lookup useskands, the per-read sort keys on(m, n), and the opt-in SMEM dedup compares(rid, m, n, k, s). Every emitted(rid, m, n, k, s)is unchanged, and the driver, record and lockstep-policy comments now state the contract that way rather than as byte-identical seed records.Parity test. The bwtSeed lockstep parity test gains a case that runs the SMEM pass with a hint and then the lockstep bwtSeed driver with it, on phiX windows (forward and reverse-complemented, with
Ns first, early, mid-read and last, a substitution, lengths around the seed length, substitutions andNs just before, at and after basemin_len - 1, reverse palindromes whose walk drops tos = 0at that base without becoming unique, windows whose first 11 bases occur twice in the text so their record hass >= 2, non-matching prefixes, and the text's first and last bases), atmax_intv1, 5 and 20 and seed lengths 11 and 20. It also runs hints the call must ignore (a differentmin_lenormax_intv, including one recorded atmax_intv20 and used at 1, where using it would emit seeds the scalar driver does not) and SMEM passes that must record nothing (min_intv2, and a hintmax_intvof 0). Each run checks that:infoandlincluded;lis skipped only for a read's first seed taken from a record withs = 1, and only when the call used the hint; runs that reject the hint, and the scalar-vs-reference comparison, comparelin full.A canary then shifts
kin every recorded seed of each matched run and requires the lockstep output to change, so a bwtSeed pass that ignored the hint would fail the test. Each case runs in well under 100 ms on phiX. The two lockstep parity tests now share their read encoder, FASTA loader and reverse complement through a small test header (test/lockstep_parity_test_util.h).Mutation check. Mutating each branch of the record and its use (an off-by-one in the noted step, the stop test, the
s = 0tail, the text-compare hand-off, the jump-table and base-at-a-time note sites, or the start the bwtSeed pass takes) makes the parity test fail (two of them only at jump depth 12, whichtest/run_unit_tests.shalso runs). So do mutants that disturb the SMEM pass from a record hook (shiftingnext_x,jork), drop themax_intvmatch in the bwtSeed pass, drop themin_intv == 1guard on recording (the bwtSeed output then loses seeds), stop recording on one exit path, or give a wronglto a record withs >= 2. Dropping themax_intv >= 1guard on recording is caught only by the record count: atmax_intv0 no walk can emit, so that guard cannot change any output.Test suites. Unit suite 568/568, and
test/run_unit_tests.shpasses natively on arm64 (bwtSeed lockstep parity 71/71 and SMEM lockstep parity 32/32, also at jump depths 0, 2, 3 and 12). On an x86-64 build at the AVX2 tier, the bwtSeed and SMEM lockstep parity tests pass at the same depths. x86 compile checks pass at-mavx2and-mavx512f -mavx512bw.End to end. These runs are byte-identical to
main(excluding@PG) on arm64 and on an x86 AVX2 build, with the lockstep driver (the default) and with the scalar driver (BWA3_BWTSEED_LOCKSTEP=0): SE, PE and long-read runs with default options,-d 70,-w 30and--compat=bwa-mem2, and PE with--ks-dedup=on/off,-k 10,-k 30,-y 1,-y 5andBWA3_BWTSEED_JUMP=0/12.Timing runs. SAM output was identical to
mainon every timing run on all three hosts.Timing
Whole aligner,
mem -t 16on a 5M-pair WGS slice (HG00096, 2x150, hg38), clang 19.1.7, index in shared memory, 6 interleaved reps per build in a seeded shuffled order on the same host. This change was measured on its own againstmain. Figures are the paired per-rep delta vsmain(median, bootstrap 95% CI).Start-up included: the first 200k pairs of the same slice,
-t 16, with the index loaded from the page cache on every run, 12 interleaved reps:The 5M-pair runs show the steady-state gain from the bwtSeed walks the record replaces. A 200k run takes a few seconds, so the timer's 10 ms resolution is 0.3–0.6% of a run and the wall medians sit on that grid; the CPU-time interval there includes zero on c7i only.
