perf(fmi): compare unique matches with the text and keep their position for SA lookup - #670
During SMEM seeding, once a first-pass forward walk narrows to a single occurrence (s == 1), the walk compares the rest of the read directly with the packed reference text instead of stepping the FM index one base at a time. It then keeps the text position it found, so SA lookup can skip that seed's LF walk. Output is byte-identical.
Text compare. A unique match keeps its k on every further forward step, because the one suffix it names is either extended or dropped. With at least 16 read bases left (LS_S1_MIN_REST), the lockstep driver LF-walks k to a sampled SA row, one step per visit (PH_S1_LF, using the resolver's own call_one_step with the exact sentinel offset). It then compares the rest of the read with the text 8 bases at a time (PH_S1_CMP), over both the forward half and the reverse-complement half of the index's text. At the first base that ends the match it takes the same exit the base-at-a-time walk would take: read end, an N, a mismatch, or the text end. It leaves the same prev[] entry with the same k, s and n; only the stale l differs, and nothing reads l after seeding.
Position tag. The walk stores the resolved position in SMEM.info as q = SA[k] - m with bit 63 set. The tag is valid for every s == 1 SMEM the walk emits, meaning the entry and its backward extensions. mem_collect_smem copies a tag to untagged s == 1 SMEMs that lie inside a tagged one of the same read (s1_tag_contained). get_sa_entries_prefetch then writes such a seed's coordinate q + m at staging, with no LF walk. Correct coordinates depend on every SMEM producer leaving info = 0 on the seeds it does not tag; the parity tests check this for every producer.
Where it applies. It applies only when the index's pac is loaded and matches the index's text length (s1_text_available), so not for the --meth seed index. Tags are trusted only by the aligner's own SA lookup and only at the exact sentinel offset, so --compat=bwa-mem2 keeps the full walk (and skips the containment pass). The external fmi_seed_sa_prefetch facade ignores tags, and every other seeding SMEM carries info = 0. The --ks-dedup controller's inputs now count only the positions that are actually walked.
Correctness
Exit parity. SMEM lockstep parity test Case 16 runs at two lockstep widths, covering every exit of the text compare against the scalar FM-index walk on (rid, m, n, k, s) and the query_pos write-back. The reads include reverse-complement windows, single substitutions 3-40 bases past the pivot on both strands, an N past the pivot, matches that run to the text end (the sentinel), matches across the forward/reverse-complement junction, short reads on both sides of the 16-base minimum, matches at the start of the text, and reads that join two distant loci. Every parity case also checks that each SMEM the driver does not tag has info = 0.
Tag oracles. Case 17 builds SMEMs the way mem_collect_smem does: the first pass, the re-seed pass and the lockstep third pass at min_seed_len + 1, sorted with smem_sort_rid_mn and tagged by containment through the same per-read helper. Each read built to reach the text compare must leave a tagged SMEM, and the 24-base short read must not. Every tag is checked against two independent oracles. First, the reference text must hold the read bases at the tagged coordinate. Second, get_sa_entries_prefetch with tags trusted must return the same coordinates as the full LF walk, with --ks-dedup off and on, at max_occ 500 and 2 (so the sampled step runs), and at both sentinel modes. Some tagged walks reach the sentinel row, so the dropped-offset leg can fail. Case 18 runs the same reads on the index loaded without its pac, where nothing may be tagged. Case 19 checks s1_tag_contained's rules on hand-built SMEMs, including an SMEM that ends one base past a tagged one. Mutations that ignore the sentinel mode, drop the sampled step, tag any later s == 1 SMEM, widen containment by one base, disable the compare, or leave a nonzero info in the bwtSeed driver are each caught.
Test suites. Unit suite 556/556; test/run_unit_tests.sh passes (SMEM lockstep parity 29/29, bwtSeed lockstep parity 19/19, SA resolve and sentinel parity), natively on arm64. Under x86 AVX2 (Rosetta), the SMEM, bwtSeed and SA sentinel parity tests also pass. x86 compile checks pass at -mavx2 and -mavx512f -mavx512bw.
End to end. SE, PE and long-read runs with default options, -d 70, -w 30, --compat=bwa-mem2, --ks-dedup=on/off, -k 10 and -k 30 are byte-identical to main (excluding @PG) on arm64 and on an x86 AVX2 build.
Timing runs. SAM output was identical to main on every timing run on all three hosts.

This is the first PR of a stacked series that reworks SMEM seeding and SA lookup. The PRs after it build on its text compare and position tag.
Split out of #656, thanks to @jmschrei for the original work.
Summary by CodeRabbit
Performance
Resolved coordinates directly for eligible unique matches when reference text is available, reducing the need for index walks. Without reference text, matching continues using the existing extension path.
Bug Fixes
Prevented untagged matches from carrying stale metadata.
Improved coordinate handling across deduplication modes and when sentinel offsets are dropped.
Kept reported coordinate counts consistent regardless of tag use or deduplication.
Lockstep seeding can compare eligible unique matches against available reference text and store their resolved SA coordinates as tags. Containment propagation and compressed-SA resolution use those tags. The resolver tracks LF walks separately from resolved coordinates, and tests cover tagged and untagged outputs.
When reference text is available, eligible unique matches use text comparison and SA-coordinate tagging. Sorted SMEMs can propagate tags to contained s=1 matches. Producers initialize untagged info values to zero.
Trusted-tag SA resolution src/FMI_search.cpp, src/FMI_search.h, src/bwamem.cpp
The resolver accepts trusted tags and writes tagged coordinates without LF walks. Deduplication and auto-controller counts distinguish resolved coordinates from LF walks. Both compressed-SA call paths enable tag use.
Tag and parity validation test/bwtseed_lockstep_parity_test.cpp, test/smem_lockstep_parity_test.cpp
Tests check untagged info, tag coordinates, containment rules, deduplication modes, sentinel-offset handling, and lockstep cases with and without reference text.

Explanation
PASS: The diff changes FMI SMEM seeding and SA-coordinate resolution, so it can affect downstream record selection and SAM/BAM output. The PR description explicitly states that output is byte-identical and explains verification through SMEM parity, tag/SA-coordinate oracles, and end-to-end SE, PE, and long-read comparisons. No equivalence document change is required under that stated exception.
Full details: Simd Tier Coverage
Explanation
The diff does not change SIMD kernels, tier dispatch, or SIMD_WIDTH-dependent buffers. The new 8-base comparison uses portable scalar uint64_t/memcpy operations and compiler builtins. The only added _mm_prefetch calls are in the shared FMI_search.cpp path, and FMI_search.h selects simd_compat.h on ARM while simd_compat.h maps _mm_prefetch to __builtin_prefetch; x86 uses the native intrinsic. No new SSE/AVX vector intrinsic is added.

Explanation
The title and reviewed diff show no prohibited object-store URL, bucket, account, instance ID, private IP, local path, or non-public tool name. The supplied PR body is explicitly truncated, and the full PR body is unavailable locally. The check requires inspection of the complete body, so a PASS cannot be established.
Resolution

…on for SA lookup
Once a first-pass SMEM forward walk reaches a unique match (s == 1),
every further forward step keeps its k: the one suffix it names is
either extended or dropped. Stepping the rest of the read one base at a
time through the FM index is then pure overhead.
With at least LS_S1_MIN_REST (16) read bases left, the walk resolves
that suffix's text position instead. It LF-walks k to a sampled SA row
(PH_S1_LF, one step per visit, using the SA resolver's own call_one_step
and the exact sentinel offset), then compares the rest of the read with
the reference text 8 bases at a time (PH_S1_CMP), over the forward half
of the index's text and its reverse complement. The compare takes the
exit the base-at-a-time walk would take at the first base that ends it
(read end, an N, a mismatch, or the text end) and leaves the same prev[]
entry with the same k, s and n. Only the stale l differs, and nothing
reads l after seeding. The compare runs only when the index's pac is
loaded and its length matches the index (s1_text_available), so not
for the --meth seed index.
The resolved position is kept. The walk stores it in the SMEM's info
field as a tag, q = SA[k] - m with bit 63 set, which is valid for every
s == 1 SMEM the walk emits (the entry and its backward extensions).
mem_collect_smem copies a tag to the untagged s == 1 SMEMs that lie
inside a tagged one of the same read (s1_tag_contained, which checks
its sorted single-read precondition). When its caller trusts the tags
and the exact sentinel offset is in use (not --compat=bwa-mem2),
get_sa_entries_prefetch writes such an SMEM's coordinate q + m at
staging instead of walking k to a sampled row a second time. Under
--compat=bwa-mem2 the containment pass is skipped, since nothing uses
its tags. The ks-dedup controller's inputs now count only the positions
that are walked. Every other seeding SMEM gets info 0, and the external
fmi_seed_sa_prefetch facade does not trust tags. Output is
byte-identical.
The text compare does not pay off without reusing the position, so the
two land as one change. The SMEM parity test gains Case 16, which covers
the compare's exits: reverse-complement windows, single substitutions
3-40 bases past the pivot on both strands, an N past the pivot, matches
that run to the text end, matches across the forward/reverse-complement
junction, and short reads on both sides of the minimum rest. It runs at
two lockstep widths, and every case now checks that each SMEM the
driver does not tag has info 0. Case 17 checks the tags on SMEMs made
the way mem_collect_smem makes them (the first pass, the re-seed pass
and the lockstep third pass, sorted and tagged by containment with the
same calls). Each read built to reach the text compare must leave a
tagged SMEM, each tagged coordinate must hold its read bases in the
reference text, and get_sa_entries_prefetch with tags trusted must
return the same coordinates as the full LF walk, in the plain and dedup
staging paths, at max_occ 500 and 2, at both sentinel modes. Reads at
the start of the text make the dropped-sentinel leg able to fail, and
reads that join two distant loci make the containment rule able to
fail. Case 18 runs the reads on an index loaded without its pac, where
nothing may be tagged, and Case 19 checks s1_tag_contained's rules on
hand-built SMEMs. The bwtSeed lockstep parity test also requires info 0
on both drivers' seeds.

Case 16 calls run_case once for each width, so each N-containing read gets one walk. The walk that resumes past the N never runs in this file. A lockstep regression that changes only that resumed walk leaves Case 16's compared output unchanged.
Case 9 runs the repeated-call loop, but its reads contain no N. Add a multi-call driver for the Case 16 reads. Mirror the do/while loop in Case 9, and compare the full SMEM output with the scalar driver.

Extend the Case 16 test driver around run_case to invoke each N-containing read

Compare the complete SMEM output from the repeated lockstep calls against the

Add a test that fails when a trusted tag is ignored and the SMEM is walked anyway.
Add a test that fails when a trusted tag is ignored and the SMEM is walked anyway.
Case 17 compares only coordinates and counts. A resolver that ignores trust_s1_tag returns the same values, so the case passes. In the tag leg, plant one s == 1 SMEM whose info has bit 63 set and a coordinate that differs from its true position. Assert that the trusted call returns the planted coordinate and that the walk call returns the true one. This makes the skipped walk observable without adding a production hook.

Assert that the trusted-tag call returns the planted coordinate while the walk
